Stupid me left it 'til the last minute and now I've submitted it late by 5 minutes. Please tell me I'm not going to be penalized for 10% as per their penalties for "part of the week."

Not for certain, it will depend on your course coordinator / marker.
Being USYD though you're probably more likely to be penalised than not.

Best to contact the unit convenor rather than speculate yourself sick. It's very possible that you may be penalised, but perhaps the convenor will let it slide if you contact them immediately.

We have to submit it in a box and they clear the box out on time, so they can see if you hand it in late

however hopefully you'll be fine!

in the arts faculty, they clear the boxes in the morning when the admin staff get in (about 8am) so if you really just can't get it in on time, you can often sneak it in early and fill out the coversheet pretending it's the day before and they can't tell. No guarantee that always works and it's only 2% off for a day late but worth knowing
