Lets say theoretically i come 1st in my modern class with a school assessment mark of 94, but then i get an examination mark of 0.
What will the result be? Will the aligned HSC mark be 47 or will the ranking bring that up?

In that case BOS will give you special treatment I think..which means they will give you 0 or around that.

school assessment mark -> If this is what your teacher sent, it isn't the school assessment mark which you will get for your HSC

you might get a good mark if you apply for misadventure. otherwise, you're looking at around half the best mark achieved by anyone from your school in the subject.
