Let's say there are 2 people. A who has 12 units and B with 10 units. A does 4 unique subjects from B, but does one subject, which is the same B say economics. Person A beats person B in economics, but he gains a higher ATAR from counting his other 10 units, so including economics will lower his ATAR. Will person B get a higher ranking or total school assessment mark from this?

Person A's mark will affect Person B's assesment mark, even if Person A's eco mark doesn't count towards their ATAR. Atar and Assesment/HSC mark are done by two different bodies.

No. HSC marks affect your ATAR but not the other way around. Your ranking is determined before the HSC exams. The assessment mark is derived from your school and HSC marks. The ATAR doesn't affect any of those numbers.
